I currently work at WB games Chicago (aka netherrealm studios) and I have recently been slipped a copy of the story mode script by a friend / coworker who interns in story development. so I know what happens. who lives, who dies, who turns evil etc. etc.
Ermac contains the soul of Kitana's father and Sindel's husband, Edenian king Jerrod. He frees Sindel early on, they successfully liberate Kitana's soul and reunite it with her body at the halfway point of the story.
So here are SOME major details. brace yourselves.
Liu Kang comes back, but he's not the same. He starts a rivalry with Raiden and Fujin, beats up Sonya, gets beat up by Johnny Cage and he eventually kills Raiden, Fujin and even Sindel towards the end.
Liu Kang becomes a god and becomes the villain for the next installment. he's turned Kitana, Cage, Kai, Li Mei and the other heroes against him thru his actions.
Elder Sub Zero then backstabs Scorpion and takes over the netherrealm with Havok's aide.
Quan Chi uses the Undead Revenant versions of Kung Lao, Kitana, Jax, Sindel, Jade, Stryker, Kabal, Nightwolf, Cyber Sub Zero and Smoke to invade earth and outworld.
Ermac dies in the netherrealm trying to save the other enslaved heroes. Smoke and Cyber Sub Zero still live, albeit now under Elder Sub Zero's control.

Noob Saibot returns as Elder Sub Zero and helps Scorpion hunt down Quan Chi. they have to battle a resurrected Shao Kahn to get to him, they kill Shao Kahn THEN Scorpion burns Quan Chi alive.
